hi, not sure if there simple answer or not.
details:
godaddy 4gh hosted server
the root directory of server space holds no joomla sites installed.
the root sirectory of server space holds php.ini, php5.ini , .htaccess file.
inside root directory multiple directories holding joomla 2.5.6 sites each folder.
question:
can use single .htaccess file in root directory, , none in joomla folders?
are there pros or cons situation?

.htaccess recursive descending folders, top level affect lower directories (e.g. if add ip deny, deny 123.45.67.89, recursive child directories) ...but shared hosting setup, you've described, may not optimal control of sites. example, may want different upload limits php in 1 of directories (sites) set default in your php5.ini
